I've just started playing AE after being on a break so i need help with alliances, How does it benefit your airline? Can you fly more than your capacity and still have full flights because of your alliance? Or how exactly does it work out?

Alliances are very beneficial. You do get connecting passengers, which are able to fill up oversupplied routes. You also get a huge reputation boost depending on how big your alliance is.

As above, reputation boost and connection passengers, although only at alliance hubs. Also for the visual aspect on your airline profile

You still do, as long as the airport you're operating the flight(s) from is one of your hubs.
