I have just leased a 757-200 and when I try to create a route, only 2 departure cities -out of about 20 capable of handling the a/c- are shown.
For example, I want a flight of Thessaloniki (SKG) airport and it's not shown on the list.
Is that a bug with the a/c data or am I missing something ?

a few things to check:
Is it connecting to the airport you are trying to fly it from?
Has it got enough hours?
Runway and Range requirements.

I just double-checked. It has 117 hours available, its takeoff length requirement is 6,545 feet (runway length of the airport is 8,005 feet) and I'm trying to originate it from there since I have no hubs. Apart from that, I have lots of other airport that are well capable (Narita, Boston etc) and they're not shown as available either.

Can you tell me precisely what routes are open on the aircraft in question, which engines it has, and which routes you plan to open?

I have it on only one route, Athens - Chisinau x5. The route I wanted to open was one originating from Thessaloniki and well within the a/c range (I can't remember, it might have been Rome).

It turns out that it's probably a glitch (IMHO ). It happened on an A319-100 as well, with various destinations.
But it suddenly allowed me to perform the route, without having changed anything in pre-existing schedules. I was wandering around the site
(checking a/c data, looking for used a/c on the market etc) and decided to try again and the route was accepted (specifically SKG-TIP).
So I'll go along with it!

Hmmm.. It may be a glitch.
Just to point out though - if you have a flight on Athens to Chisinau on an aircraft, you will not be able to operate any flights on that aircraft from Thessoloniki other than SKG-ATH or SKG-KIV.
Its a physical impossibility. In the real world, you'd have repositioning flights between Athens and Thessoloniki, whereas AE doesn't model this, so you actually have to link the route. I.E to fly SKG-FCO (Rome), as in your suggestion, you'd need the aircraft to have either ATH-FCO or ATH-SKG in its schedule.
Take a look at the schedules of aircraft where you've been able to assign the routes you want. You should be able to see what I mean, if this is the case and I have understood properly.
