Seating:
When changing seat configuration from Y class to C and Y class for 1 flight only price of Y class is changable or viewable or market page. In flight list it claims correct configuration ( for which mine is 2C and 40Y on a CN-235-100)
Finance:
Even after accounting for competition issues and rectifying any income losses from that, the finances seems to spiral completely out of control.
I have troubles understanding exactly what you mean but i will try my best to explain 
When you change the seating of one aircraft, it will take some time for the system to "Recalculate" the routes affected and therby for a short period of time you will not see any noticable changes on the price page.
The souloution to this is to simply click the "Save" button on the prices and it will show the new prices as you "Updated" the route affected manually.
or you can wait a maximum of 5 minutes (If server have loads of change requests)
and you will then see 2 boxes have appered and you can now change the prices for both classes as much as you would like.
When it comes to your finance, that depends on several factors including how much you pay your staff, fleet variation, cost of lesing gates (Flying from Moscow Domdeov and to London Heathrow can bancrupt a startup airline if there is competition)
Even so, when you change the seating of your aircraft it will also effect the finances of the airline so just give it a little time and you will most likely see changes in the positive direction if you manage to control your airline in a fair enough manner
