How is this number determined, and how much does it affect reputation?
My guess is that it probably has a negative correlation which number of hours that the aircraft on a route are in flight, but I really don't know.

Interesting. So if I have good employee morale, if my on-time performance isn't very good, it's down to aircraft having almost no spare hours?

moral is down, then lower on time reputation
higher (max) hour utilization, then lower on time reputation
