SJK Air was founded in Takamatsu, Japan in 1964 (Showa 39) as Sanjuukyuu Air Transport - sanjuukyuu being the Japanese word for "39" - and commenced operations from Tokushima Airport in 1965, with a single NAMC YS-11 operating flights to Tokyo.

As the airline expanded from the island of Shikoku and grew in size to a significant domestic carrier over the next decade, the usage of the acronym supplanted the full name of the airline, and in 1978 SJK Air Transport became the official trading name of the airline, which was then further shortened to SJK Air in 1988.

Today the airline remains headquartered in Takamatsu, but operates a network across Japan.
