My HQ and hub is Gatwick (LGW). I have opened a second hub at Schiphol (AMS). It seems that the only way I can operate flights from AMS is by assigning an aircraft to LGW-AMS with enough spare time to then operate AMS-???. Is that right? Can you base an aircraft at a hub so that the first leg is not required?

There is a slightly odd rule that if a plane is flying routes from A>B and you also want it to fly C>D then there must be at least one flight from either A>C, A>D, B>C or B>D. I think this is is a gross simplification of the rule that a plane cannot fly 50% of its maximum hours on each route (A>B, C>D) because it would need to reposition.
If you want a plane to operate all flights from Schipol (or any one airport) to other destinations that is ok.
