Somehow a smaller airline got 50 planes out of nowhere and now he is taking all of my routes, and I have one the best reputations in the game.  How do I win them back?

Match prices. Click "Routes", select all of your routes and go to the bottom. There will be a Selection bar with "match to lowest price", press go, and you will get your pax back.

Reputation doesn't matter in this game - it was never fully implemented. So price is what will make the passengers get on the plane. You can have the worst quality everything and charge the highest price, and they'll still fill up your plane as if you were offering them free caviar. So just lower your prices and you'll be fine.
