So I am managing this airline (http://ae31.airline-...e3r4&player=102) via shared control and I was trying to add flights but for some reason I can't.

Now the problem isn't with adding all flights but with the 737-300s in particular. The airline owns both 734s and 733s but for whatever reason I can add 734s on routes but not the 733s. And the airline already has routes with 733s but I can only add flights with the -400s. The runway or range can't be the problem because the 733 wins in both categories. Any ideas?

Different engines give different runway lengths so maybe you have one that needs longer.

As stated in the last sentence, the runway length or range are not the issue. The 737-300 requires a shorter runway and has a greater range than the 737-400 so this cannot be the problem.

Also I added that I was having trouble adding flights to routes that already have 733s flying on them.

Are the 733s showing up in the aircraft list on the add flights menu?

No but the 734s do.

I've had a glitch like this before.

Go to the aircraft page and check the details of each 733 with no hours utilised. Then check back at the add flights page and they might have appeared, works for me :)
