Hi, I apologize for this utterly stupid question, if it is.

As a new person to Paint.net, I've been trying to do a livery but this one problem has been bugging me off and I cannot find a solution for it, mentioned anywhere.

 

by seeing the example, any line I put on the Fuselage template goes into the Detail template. Any solution/tips?

I don't know how to do it on paint.NET since I don't really use it, but you would need to select the fuselage (with either a Select Pixels option or with the magic wand tool) and either apply a masking layer of invert the selection and just hit delete. Keep in ind that for that second step you would need to do it everytime you modify something on the fuselage layer.

... or just make a layer specifically for your livery and put that under the detail layer
