Political Restrictions - Switzerland and Croatia

First of all, Croatia is EU member. Hence, it should be same as another EU cities.

Why can I not, with Swiss based airline, fly out of BCN to Dubai for example? 

and are there another countries that would allow my Swiss based airline to fly from?

"After 2000, you may operate flights between countries that are part of the EU. However, you can't operate flights outside your home country to a non-EU country. For example, if you were based in the United Kingdom you could operate flights from Paris to Oslo, however, you couldn't operate flights from Paris to New York"

Though irl Switzerland shouldn't be part of the EU openskies agreement.

Almost all European countries are in OpenSkies* but as pointed out above, these are not valid for intercontinental flights. Croatia only joined OpenSkies last year I think, so progress is a bit slow.
* Although Morocco and the US are in it, it has not been extended to either on AE.

Croatia only just joined EU/EU Openskies so Croatia gets added in 2012.

I play  (Rδ) Realistic World and airline is based in Croatia.

Why I can only fly from Zagreb ZAG, Croatia?
