Hey, at least this is realistic. It may not be satisfying, but that's a major factor in airline bankruptcies.

I have some routes where I can open and close it half a dozen times and nothing will change... the fuel costs stay stuck at 97 percent.

What's the latest on this. None of the work arounds are valid for me. I can save the routes in the route page to make them profitable but this messes up the IFS. Then I reset the IFS for all routes and within 5 minutes my routes have been recalculated with the fuel bug back in.

Apparently its still there. I find it interesting that an ATR 72-500 has a fuel cost of $54,922 on MIA-TPA, a route a whopping 205 miles long. This becomes even more intriguing when I introduce ATR 72-500 numbers, and today's (most expensive) going rate for Jet-A in these two cities (found on Airnav at the time of this post).
ATR 72-500 Total fuel capacity: 11,020 lbs, or 1620gal (at 6.8lbs per gallon)
Landmark Aviation in TPA $6.93/gal
Landmark Aviation in MIA $7.80/gal
A full gas up in MIA should cost $12636 and in TPA it would be $11227, achieving a round-trip fuel cost of $23863, which is 43% of the cost cited in the game.
If the cost of fuel in the game is a round trip cost, assuming two full tanks (3240gal), a gallon of Jet-A on this route costs $16.95, more than twice the actual going rate. The fuel cost should still be lower than what I use, as I can't think of a circumstance [outside of a CDL/MEL requirement] where an ATR would fly revenue MIA-TPA each way with a full fuel load day in and day out.

I'm happy to announce that the "fuel bug" has been fixed! Route calculations done in the background now match those triggered manually. I just recalculated all my routes and haven't found any discrepancies, so I can confirm this is fixed once and for all. I've also put every route in the game in the processing queue to be recalculated, so no one's DOP will be unfairly disadvantaged by this fix.
Also, the fuel price is now constant no matter what the year is, so your fuel costs may be lower than what they were before. Enjoy it while it lasts (until we import historical fuel price data)

Have all your routes been recalculated yet? There was a problem with IFS costs that is now being corrected while the new wave of recalculations sweeps through.

90% of them have. I'm earning a visibly lower amount of profit on each route. Some have dropped by as much as $40,000.

$40k isn't much...what star rating IFE/IFS do you use, and what is the proportion of your IFS costs compared to your revenue and fuel cost? I'm not sure how the old IFS costs were calculated but the new IFS costs are severely discounted as it is.

I don't have IFE, and I'm using three-star IFS on all routes. IFS amounts to anywhere from 10% of the total cost on longer routes to over 40% on the really short routes (having said that, I should probably get rid of it on 200-mile routes).
One interesting thing that happened a few real-life days ago was when I turned my base into a hub. That brought my daily profit on ALG-DME, for example, from $110k to over $150k. Ever since the recalculation, it's dropped back down to $114k. Maybe there was an issue with the recalculations after I started the hub that inflated my profits.

Well I just cut IFS costs down another 40-50% and started a new wave of recalculations. Now the cost should be more reasonable.
These costs actually applied are extremely low compared to the listed price when you created the IFS system - using the actual costs would cause mass bankruptcies.
